В дополнение к обычному -Lusb-1.0 вам необходимо указать -L directory/where/libusb/binary/is/located.

Пути, указанные с помощью -L будут -L до путей по умолчанию при связывании, поэтому компоновщик подберет версию libusb-1.0, скомпилированную из источника вместо системного.
